The unnamed man called "Deep Throat" approached Fox Mulder early on in the series with a warning not to pursue the case of the brain-damaged Air Force pilots flying reverse-engineered UFOs at Ellens AFB. The Conspiracy which controls information on the aliens was interested and might want to put Mulder out of the way. Mulder went ahead anyway, and at the end of the episode asked Deep Throat if the aliens were here. Deep Throat answered, "Mr. Mulder, they've been here for a very long time."

Deep Throat has inside information from the Conspiracy and the US government, which he sometimes passes to Mulder; this is how Mulder learned of the UFO crash in "Fallen Angel" before Col. Colin Henderson's Blue Beret retrieval team sanitized the site.

Deep Throat was not above giving Mulder a faked UFO photo to lure him away from the real story. When confronted, he claimed to be one of only three living men to have killed an alien. The worldwide conspiracy to cover up and kill alien visitors eventually sickened Deep Throat, so he began passing information to Mulder as a form of atonement. He stated that his life was in danger for doing so ("E.B.E.").

When Mulder was very close to discovering the truth about human/alien hybrids, Deep Throat risked a bit too much to warn Mulder of the Cigarette-Smoking Man's designs on him. Deep Throat was shot while Scully watched, and his dying words, "Trust no one!" were especially apt, since the Cigarette-Smoking Man was his ally, but had betrayed him ("The Erlenmeyer Flask").

Originally, the Cigarette-Smoking Man was to have killed the alien who survived the West Virginia crash of Christmas 1991. But he flipped a coin and Deep Throat lost, so he had to do it ("Musings of a Cigarette-Smoking Man").
